The 2 problems would seem closely related to me.

Thanks. In terms of Apps that might be a problem, I'm going with those that show as running in Settings>Apps>Running. Is there any other method I could use?
-
Something else that might be relevant is that I discovered recently I could charge my cellphone from the USB port even when the screen was off (previously I needed to have the screen on, but the last time I did that was quite a while ago).

After going to the trouble of a Factory Reset, I think I've found the rogue app: Last Pass, which was updated 09 January. It's the one that keeps the USB port on the dock live when its asleep and stops it from getting into Deep Sleep.
-
At least I thought it was. I tried installing the earlier version of Last Pass and the problem returned, even after I uninstalled it. I'm not sure what to do now.
-
I've now restored all my apps and the problem has gone away. There's no obvious culprit. The USB port loses power once the tablet goes into Deep Sleep, so as leeshor said the two problems were connected. However, besides the tablet being happier for a Factory Reset, I'm none the wiser as to the cause.
Last Pass was not a problem. I must have jumped to conclusions too soon about it. I also didn't realize that the power to the USB port would continue for a while until the tablet went into Deep Sleep, so I was too hasty in seeing problems.

After a few days of working flawlessly, I had another overnight drain. I'm not sure if it's significant that I'd been using Songbird and it still had a song on pause in the notification panel. Once I closed this, the tablet went into Deep Sleep without any fuss (I'd not reset CPU Spy for a while before this, so I'm not sure if it was in Deep Sleep at all last night).
I don't think it's a problem specific to Songbird, as I'd removed that App for a while before the Factory Resent and it made no difference. I suspect it may be more general to media and removable cards, but again I took to physically removing the SD cards before I did the Factory Reset and it made no difference.
