First thing would be to try some other music playing apps from the Play Store - or try accessing the music that is not in the Music folder from a File Manager. I suspect that your tf700 (in common with the TF stock range of apps in general) is not rescanning your device for new sources of music files.
There is a "force rescan" app in the Play Store if you want to try it out.

On the other hand, having just read your post again, if you are asking why doesn't the music app restrict itself to playing music from the music folder only, it is because most folks want to be able to play music from different folders as well. 
So it isn't a bug, it is a genuine feature.

You can add a file with the name .nomedia and it will stop scanning those folders. But, it may affect other programs that search for sounds and such, so not sure if that will be a good solution or not.

Some music players will let you pick which files to scan. Check the settings of the app.
