SD Card problem
Anyone have an issue where the TF stops detecing the sD cards? When I restart, it detects them again, but i'm not sure what causes the issue and when it stops detecting them.

Hey welcome to the forum!
It is very possible you are doing the same as I was, when clicking on the notifications above the clock, it is extremely easy to hit the "Unmount" icon for the Micro SDCard by mistake.
Taking it out and pushing it back in again should get it to detect it again, and also if you goto Settings > Storage - you can mount the card from there.
TF No longer charges: Clicky

What is your Build numbrer when you go to Settings - About - Build (looking for the numbers like 8.6.5.9)
Some of the builds of android 3.2.1 (.6, .8, .9, .13) had issues where you had to reboot to see the SD card or USB drives in the dock. This has been fixed in the .18 and.19 updates. If you do not have the .19 update, go to the top of the screen and check for updates.

I also am having an issue with the SD card. I have a couple apps (app2sd, aldiko, etc...) that looks for the sd card, but the transformer is somehow calling itself the sd card, and the sd card external storage. App2sd is saying that there are 7 apps that can be moved, but there is no choice to move them, as it doesn't see the sd card. I transfer books using the sd card, but aldiko is not finding them for the same reason.

You can't move installed apps the the MicroSD Card
SDCard = Internal Storage 16GB / 32GB
MicroSD = External Micro SDCard

App2SD does NOT work on Honeycomb. For whatever reason, most devices call the internal storage /mnt/sdcard/ (or /sdcard/)
Honeycomb has the external storage mounted at /Removable/ and then microSD, SD, USBdisk1 and USBdisk2 depending on what is mounted in your ports.
This is a restriction on the APP not being written to recognize these locations. With each app update and firmware update, support gets better and better, but it is still not there 100%.
I would remove App2SD as it can cause your TF to become unbootable, or lose some important data and require a data wipe.
We hope that ICS (android 4.0) will help with this situation.
Personally, I keep Apps on the internal (maybe 2 GB used for me) and then media on a microSD card and do not have any space issues.

That explains it exactly, and Fred, you are right ... plenty of room on the internal card. I guess I am used to having to worry about that stuff on my EVO.
Off to remove app2sd, and to check and see if I can redirect Aldiko to see the external card.

Many apps cannot open files from within the app on an external card, but you can open them from a file manager in the app. Docs2Go cannot open a word file from microSD, but you can browser with the File Manager and open it in Docs2Go. Heck, you can even save back to the microSD if you opened it from this location but the app does not have the file path loaded into its capabilities.
I would try opening the files on your external drive from the FM with Aldiko and it should work.
